What Microbiome Diversity Measures And What It Misses
Diversity scores compress an entire bacterial community into one number, and understanding how that number is calculated shows why it cannot stand in for gut function.

Diversity is the most frequently cited microbiome measurement, and it is routinely treated as a quality score. It is actually a summary statistic with specific assumptions built into it.
Two different questions share one word
Ecologists distinguish diversity within a single sample from diversity between samples. The first asks how varied one person's gut community is; the second asks how different two communities are from each other.
These answer separate questions and can move independently. A population can consist of individuals who each have low internal variety while differing sharply from one another.
Conflating the two produces confusion in reporting. A statement that a group has higher diversity is ambiguous unless it specifies which of the two comparisons is being made.
Richness and evenness are combined
Within-sample diversity indices blend two properties. Richness counts how many distinct types are present, while evenness describes how equally abundance is distributed among them.
A community with many types dominated by one organism scores lower than a balanced community with the same count. The index penalises dominance, which is a deliberate design choice.
Because the two properties are merged, identical scores can describe very different communities. Recovering what actually differs requires looking at the underlying composition, not the summary value.
Sequencing depth shapes the result
Diversity estimates depend on how many sequences were read from each sample. Reading more deeply reveals more rare organisms, which mechanically raises richness.
Studies address this by subsampling every specimen to a common depth, discarding data to make comparisons fair. The choice of that threshold influences the numbers that emerge.
This makes cross-study comparison difficult. Two projects reporting different diversity values may differ in method rather than in the biology of the people sampled.
Function does not track composition neatly
Different bacterial species frequently perform overlapping metabolic jobs. A community can lose members while retaining its functional capacity, because others cover the same reactions.
The reverse also holds. Two communities with similar diversity scores may differ substantially in which metabolic pathways are actually active at a given moment.
Sequencing identifies what genetic material is present, not what is being expressed. Presence and activity are separate measurements, and diversity indices speak only to the first.
Higher is not universally better
The association between greater diversity and better health outcomes holds in many population comparisons, which is why the shorthand took hold. Associations of that kind describe averages rather than individuals.
There are contexts where lower diversity is expected and appropriate, including infancy, when the community is still assembling and a narrower composition is normal.
Treating a single diversity score as a verdict on gut health therefore overreaches. It is one descriptive number among many, and it does not substitute for clinical assessment of symptoms.
